fix: decode the zipped manifest as UTF-8 before parsing (#3958)
Review follow-up: feeding PyYAML the byte stream let its Reader honour a UTF-16 BOM and accept a manifest yamlio.load_yaml rejects, so zip and directory sources diverged. Decode raw as UTF-8 (UnicodeError -> BundlerError 'Could not read ...') then parse, and cover a well-formed UTF-16 manifest in the regression tests. fix(bundler): read the authoritative default_integration field, not only its legacy aliases (#3880)
* fix(bundler): read the authoritative default_integration field
`active_integration()` resolves a project's integration with
data.get("integration") or data.get("id") or data.get("active")
and never looks at `default_integration` — which is the key the CLI
actually writes. `integration_state.set_default_integration` persists
`data["default_integration"] = integration_key`, and the canonical
reader in that module orders it the other way round:
key = state.get("default_integration") or state.get("integration")
So a project initialised by any current version of the CLI looks to the
bundler as though it has no active integration:
{"default_integration": "copilot"} -> None (expected "copilot")
{"integration": "copilot"} -> "copilot" (legacy alias)
That silently changes bundler behaviour that keys off the active
integration, including the FR-019 clash guard, which treats an
undeterminable integration differently from a known one.
Read `default_integration` first and keep the three legacy aliases as
fallbacks for projects initialised by older versions.

`integration_state.set_default_integration` and overstated the impact.
The real writer is `write_integration_json`, which persists BOTH
`integration` and `default_integration` (integration_state.py:248-250), so
a marker produced by the current CLI already resolved through the
`integration` alias. Measured:

Reword both the source comment and the test docstring: this is about which
field is authoritative when they disagree, plus resolving a marker that
carries only `default_integration` — not about every current project being
undetectable. The precedence itself still has its precedent, the canonical
reader at integration_state.py:199.
Behaviour unchanged; comments and docstrings only.

fix(bundle): wrap malformed YAML in a local .zip bundle manifest (#4013)
`_local_manifest_source` handles three local bundle sources. The directory
and `bundle.yml` branches both go through `BundleManifest.from_file` ->
`load_yaml`, which converts a parse failure into a `BundlerError`. The `.zip`
branch instead parses inline with a bare `_yaml.safe_load`.
`yaml.YAMLError` derives directly from `Exception` -- it is neither a
`ValueError` nor an `OSError` -- so it escapes `bundle_install`'s
`except BundlerError` and reaches the user as a raw
`yaml.parser.ParserError` traceback.
The remote counterpart of this same call, `_download_manifest`, already
guards it and even names `_yaml.YAMLError` explicitly. Only the local zip
path was missed, so the same corrupt manifest is reported cleanly when
fetched from a catalog but crashes when installed from disk.
Before, for the identical malformed bundle.yml:
specify bundle install ./bundle-dir -> Error: Invalid YAML in ... (exit 1)
specify bundle install ./bundle.yml -> Error: Invalid YAML in ... (exit 1)
specify bundle install ./bundle.zip -> ParserError traceback
Two regression tests: one pins the `BundlerError` contract on the zip
branch, and one drives all three local sources through the CLI to assert
they now fail alike.

While investigating, found the previous round's 4 size-limit tests were false positives: `_read_response_within_limit`'s `max_bytes` parameter had its default bound to `_MAX_WORKFLOW_YAML_BYTES` at function-definition time, so monkeypatching the module attribute in tests had no effect on the function's actual behavior -- the tests were passing because the oversized mock bodies failed downstream YAML/id validation instead of the size check. Fixed by resolving `max_bytes` from the module attribute at call time (default `None`, resolved inside the function body) so tests can actually override the effective limit, and strengthened all 4 tests' assertions to match the specific size-limit error text (whitespace-collapsed to tolerate Rich's line-wrapping), so they now prove the real code path fires. fix(bundler): bundle update uninstalls components dropped by new version (#3353)
On refresh (bundle update), install_bundle iterated only the new plan's components, so a component the previous version owned but the new one no longer ships was left installed on disk while being dropped from the rewritten record (contributed only holds plan.components). With no record referencing it, remove_bundle could never clean it up — permanently orphaned, violating the provenance invariant (FR-022). After the component loop, when refresh and a prior record exists, uninstall each previously-owned component absent from the new plan — unless another bundle still needs it (components_still_needed refcount, mirroring remove_bundle), in which case it stays installed and is simply de-attributed. the query. so when the highest-precedence entry for an id did NOT match, a
lower-precedence entry with the same id could match and be returned instead --
even though resolve()/install always use the highest-precedence entry. search
advertised a bundle (name, version, source) the user could never actually get,
contradicting the method's own docstring ("resolved at its highest-precedence
source").
resolve every id to its highest-precedence entry first, then filter the
resolved set by the query. search now agrees with resolve(): a query that only
a shadowed lower-precedence copy matches returns nothing.
add a regression test covering the shadowed-entry case.

So setup-plan.sh respected it while `specify integration install` ignored it, and you still had to cd into the member project. Route project resolution through a shared _resolve_init_dir_override() that applies the shell resolver's validation rules (relative to cwd, must exist and contain .specify/, hard error, no fallback, same error strings). It's wired into _require_specify_project() — the chokepoint for every project-scoped subcommand (integration/extension/workflow/preset/...) — and the `workflow run <file>` standalone path, which re-applies its symlinked-.specify guard on the override branch too. init is unchanged: it creates .specify/, so the must-pre-exist rule doesn't apply. The resolver canonicalizes symlinks via Path.resolve() while the shell keeps the logical path; they agree for non-symlinked paths (documented in the resolver). Co-authored-by: Copilot <223556219+Copilot@users.noreply.github.com> * fix(bundler): validate schema versions and required record identity fields Addresses review 4535351596: - records.load_records: validate the on-disk 'schema_version' (required; forward-compatible across same-major minor bumps) and fail fast with an actionable error on a missing/unknown version, rather than silently parsing a possibly-incompatible format and risking incorrect bundle attribution/removal. - records.InstalledBundleRecord.from_dict: treat missing 'bundle_id' or 'version' as corruption and raise BundlerError, instead of coercing them to empty strings that let later list/remove/update operations behave unpredictably. - catalog_config._read: validate 'schema_version' when present (same-major compatibility) and fail fast on an unsupported version so an incompatible future config shape can't be mis-parsed into a wrong effective catalog stack. Now that the work is complete, remove all generated scaffolding so it does not land in the repository on merge: - specs/001-spec-kit-bundler/** (spec, plan, research, data-model, contracts, quickstart, tasks, checklists) - .specify/** (extensions, integrations, scripts, templates, workflows, feature/init/integration metadata) - .github/agents/speckit.*.agent.md, .github/prompts/speckit.*.prompt.md, and .github/copilot-instructions.md (Copilot integration scaffold) Retained: .specify/memory/constitution.md — the single dogfooding artifact carried forward — with its whitespace exemption in .gitattributes. .gitattributes and .markdownlint-cli2.jsonc are reverted to the upstream baseline (plus the constitution whitespace exemption), dropping the now-moot exemptions for the removed scaffold.
